As of SO versions 6.2.17 and higher the eft service should auto-correct orphans and missing check issues. If you do need to correct orphans or missing checks, please find attached scripts written by Scott Bourdeau. The three different documents handle three different scenarios, those being fixing the status on orphaned transactions, creating payment for eft transactions that are missing checks , and identifying orphaned transactions that the system erroneously double-submitted.
